Why is it called a Pony bottle?

In more genteel days an item smaller than a normal item was called a pony, as a pony is smaller version of a full-size horse (pony keg is a small keg, etc.).

If it were to be christened today it would be called a "Mini-Me" bottle.....

The above is a joke and is not intended to offend ponies or Mini-Me.....

As Doc said, it's small. The same reason a small keg of beer is called a "pony keg".

Mmm... I'm more of a wino - that explains my limited frame of reference.
Thanks for the explanations!
