I just certified in Puerto Vallarta. A little chilly in the water and not as clear as I've experienced in the Florida Keys and the Barrier Reef of Australia. But plenty of sealife and a great experience overall!
I recommend Javier and Pacific Scuba in PV. Very personal attention, thorough instruction and entertaining beach lunches afterwards (Dutch treat, of course). There were a number of repeat divers along, so I guess that bears out a loyal clientele.
