Diving suggestions for GBR & Exmouth

My wife and I will be in Australia for our honeymoon in April. We were looking to dive the GBR as well as in Exmouth. We are both pretty new divers. We are staying for 3 days in Port Douglas and 2 days in Exmouth. From reading here I gather that we should try to get to the outter reef? And for Exmouth I'm gathering that the Navy Pier is good? We would also like to do the whale sharks there too. Any tips or suggestions on where to go and/or companies to use would be greatly appreciated. Thanks in advance.

Out of Port there are a couple of operators. Poseidon is a favourite of mine and also Silverswift is pretty good too. They vist Agincourt Reef which is Outer Ref and the start of the Ribbon Reef formation.
