Planning to Japan on November to January.

About Tokyo, Kanto area, only two active English speaking groups are:

DiveZone Tokyo
Discovery Divers Tokyo (although I have not seen them diving during recent winter months)

Full disclaimer: I run DiveZone Tokyo.... The period you mentioned can still be done in a 5mm wetsuit although some people start switching to drysuits. Just let us know what kind of diving you are interested in.
