Note that I don't yet use a strobe. I tried using the diffuser today to diffuse the flash (and avoid having the lens shadow in the shot), and I got completely dark photos. It doesn't seem to diffuse very well.

The diffuser was included in the Ikelite kit for my S95.

Then I took a bunch of no-flash photos, and they turned out okay. Is there a proper way to use the diffuser that I don't know? I was always told that flash is better because you can capture the colors, but if the diffuser just gives me really dark photos, I can't really use it.

You're doing something wrong. The diffuser will only change the light output by about 1 stop. You'll want to use it with pretty much every uw pic that you take.
 
So the diffuser is a translucent thing that goes over the flash? My diffuser appears to be translucent, but it basically reflects the flash when it occurs, leaving a dark image. How is it supposed to look on the camera? Clearly I'm not doing something right.

There is only one way to put it on. It goes on the lens barrel of the housing and covers your internal flash.

I figured out what I was doing wrong. Instead of putting the diffuser directly on the flash, I put it on the middle of the lens.

In conclusion, I'm an idiot.
