That is a busy time of year in Cozumel. You will either find prices that are High season or hotels that are starting to sell out if they haven't already.

Virtually all hotels on theisland have higher prices between Christmas and New Year's. As you can imagine, that is peak season. Not only are prices higher, but dive ops and hotels fill up early and fast. For example, I have been booked for the week between Christmas and New Year's since May. The week before Christmas has been booked since July.
The holidays are not the time to be looking for bargain deals in any tourist destination.
However, some hotels that are considered budget hotels (under $60 per night) are:
Pepita
Hotel Marques
Hotel Aguilar
Costa Brava
Meson San Miguel (NOT to be mistaken with Hacienda San Miguel)
Hotels in the $60 to $100 range that time of year would include:
Barracuda
Vista del mar
Bahia
Flamingo
Suites Colonial
Caribe Blu
Las Anclas
Villa Blanca
Casa del Mar
