Dive-In will do a great job for you. On St. John, look into "6-Paq" and "Down Under" if you want a small private boat-ish operation. "Low Key" always delivers a good experiance, with a larger boat.
If you have any problems when you are on-island, dont hesitate to call St. Thomas...
I would advise you to avoid the diveshops that service the cruiseship as a general rule. They are cattleboats for the most part, and the ship fills their boats and takes a healthy cut of the money, so the shops have little incentive to provide great service.

I occasionally teach on St. Thomas, but the diving is good on all the islands. It all depends on what kind of vacation you want.

The new crew at Red Hook will do a great job for you on the East End. 1st class boats.
Dive In has two of the best instructors I know working for them, and do small boats to excellent divesites.
I occasionally teach at St. Thomas Diving Club, so I think they are the very best near town...
