June is known as rainy season.
The typhoon season in Japan runs from May through October, with most activity from July to September. I would say September can be a peak.
I'm going with some people to Ogasawara in August if that is what you're looking for.

What kind of wreck is there in Numazu?
I am a Tec diver and do all my dives in Izu... My main wreck in this area is in Atami so happy to go exploring other areas!

There are day trips to Kerama islands from Naha but Yonaguni is far far away from Naha. You have to fly over there.... If there would be a ferry, it would probably take a day to get there (I think there used be one from Ishigaki island but not Naha).

I have actually found that DiveAdvisor had quite a bit of dive sites listed for Japan as English resource.

Dived with them two years ago and agree they are a well run shop and friendly towards English speakers. It is still my favorite destination to Okinawa!
